In the original there is no blank line between first and second line but when cropping with Atlantis a blank space is created.
Were you comparing the original document in Atlantis under the Print Layout view or Draft view ?
PDF files are generated in the Print Layout view. The "Crop blank areas ...

Re: PDF files produced with Atlantis: Page breaks
The “Crop blank areas” option works similarly to the “Hide white space" option in the document window of Atlantis.

The "Smart cut & paste" option of the next build of Atlantis will be smarter regarding clips beginning/ending with spaces/tab characters or containing only punctuation signs or special characters.

Re: Using Powertoys Hot Keys has unexpected problem
As I understand, you mean the "Keyboard Manager" tool of Microsoft PowerToys. It inserts text into a document via pasting. Atlantis assumes that the pasted text contains whole words. This is why the "Smart cut & paste" option of Atlantis may add spaces before/after the pasted clip. There will be ...

Re: Tables and adding columns
Atlantis doesn’t support nested tables (tables within a table cell) or floating tables (text wraps around the table). Atlantis in general isn’t the best tool for composing charts.

Re: Question about loading pictures into a document
Another interesting fact is that if you insert multiple copies of the same graphic file into a DOCX document in Atlantis, the DOCX file will contain only one actual graphic file shared by the corresponding pictures in the document. So, inserting additional copies of the same picture into a DOCX file ...

Re: Question about loading pictures into a document
When saving as EPUB , the original graphic data of the pictures from the source document is preserved unless the picture is a Windows metafile or SVG. Metafiles and SVGs are always saved to EPUB as PNG or JPEG. In the case of PDF , Atlantis always embeds pictures into PDF files as JPEG. So, JPEG is ...

Re: Include power typing cache file in backup routine
Atlantis generates the .cache files on close. This makes system crashes a less likely cause of such a problem.

Re: Question about loading pictures into a document
In Atlantis, it depends on where you copy pictures from.
If you copy/paste document fragments with pictures from one document to another within Atlantis, the underlying graphic data and format of the pasted pictures is preserved. For example, if you drag & drop a JPEG graphic file from a file ...

Tab stops applied to a paragraph do not change its appearance unless the paragraph contains actual tab characters.

Re: Images with a border
Atlantis doesn’t offer tools to edit graphics for multiple reasons. One is that you will always have a better choice of options in a dedicated graphics editor. In MS Word, picture borders are part of a much larger set of graphics-related commands. Since Atlantis doesn’t offer the entire set of these ...

Atlantis currently may create backups only of the Atlantis.ini file, which is the essential part of the Atlantis configuration. Atlantis by default uses the same system font size throughout its entire GUI.
You can change the size of text and controls on the “Accessibility” tab of the “Tools | Options…” dialog of Atlantis.

I suppose you mean hyperlinks with an URI like this:
onenote://<onenote_notebook_filename>#<note_details>
The next update of Atlantis will open them correctly.
Thanks.

Re: Abоut multiple selection mode
This is quite an old feature introduced in MS Word 2002 (XP). By the way, unlike MS Word, Atlantis supports overtyping a multiple selection (multiple insertion points). You can also use the Paste command to replace each item of a multiple selection with the clipboard contents.
