In the original there is no blank line between first and second line but when cropping with Atlantis a blank space is created.
Were you comparing the original document in Atlantis under the Print Layout view or Draft view ?

The “Crop blank areas” option works similarly to the “Hide white space" option in the document window of Atlantis.

What “undesired space” do you mean?

The "Smart cut & paste" option of the next build of Atlantis will be smarter regarding clips beginning/ending with spaces/tab characters or containing only punctuation signs or special characters.

As I understand, you mean the "Keyboard Manager" tool of Microsoft PowerToys. It inserts text into a document via pasting. Atlantis assumes that the pasted text contains whole words. Atlantis doesn’t support nested tables (tables within a table cell) or floating tables (text wraps around the table). Atlantis in general isn’t the best tool for composing charts.

When saving as EPUB , the original graphic data of the pictures from the source document is preserved unless the picture is a Windows metafile or SVG. Atlantis generates the .cache files on close. This makes system crashes a less likely cause of such a problem.

Tab stops applied to a paragraph do not change its appearance unless the paragraph contains actual tab characters.

If you mean a tab character inserted in a document when you press the Tab key, it can be deleted as any other character in a paragraph.

You can choose the "Format | Style..." menu command of Atlantis, click "Modify...", then "Paragraph..." and check the left indent in the "Paragraph Format" dialog.

Atlantis by default uses the same system font size throughout its entire GUI.

You can change the size of text and controls on the “Accessibility” tab of the “Tools | Options…” dialog of Atlantis.

This is quite an old feature introduced in MS Word 2002 (XP). By the way, unlike MS Word, Atlantis supports overtyping a multiple selection (multiple insertion points). You can also use the Paste command to replace each item of a multiple selection with the clipboard contents.
