I am asking because the default text rendering method in Atlantis is DirectWrite. As I understand, it does not work in Atlantis on all Linux systems (black rectangles instead of paragraphs). Is this how documents get displayed under this method on your system?

I have no idea how PDF-XChange Editor decides what to crop. There are no paragraphs in PDF documents, and there is no such thing as “space after a paragraph” as well. I am not aware of a method to mark blank space at the bottom of a page in a PDF document as “non-croppable”.

As I understand it, you run Atlantis on Linux. Needless to say, Atlantis is not a native Linux application. Yes, you can run Atlantis under Linux thanks to Wine. As I tried to explain, Atlantis generates proper link (annotation) destinations according to the PDF specification.But at any rate SumatraPDF is not the only PDF-reader with this problem.

This is a SumatraPDF-specific issue. This PDF reader does not completely follow the PDF specification regarding annotation destinations.

SumatraPDF seems to be the only PDF reader that does not support null values within the link (annotation) destinations. If you care about this PDF reader, you can report the issue to its developers. I am sure it is very easy to fix.

In both PDFs, the following syntax is used for hyperlink destinations:

I just ran a portable copy of SumatraPDF. The hyperlinks work as intended.
Did you generate that PDF file using version 5.0.0.0 or 5.0.0.1 of Atlantis? Version 5.0.0.1 includes a hot fix regarding decimal separators in PDFs for systems where the default decimal separator is a comma, not a period.

When the "Exact match" option is unchecked:

There are two options to save as PDF: a main menu command and a toolbar button. Which one do you mean? If you mean a toolbar button, you may have previously customized your toolbars. If so, you can install a new toolbar button through the "Tools | Customize | Toolbars..." menu command.

You can use the Find/Replace tool of Atlantis:
1. Press Ctrl+H.
2. Type ^t into the "Find what" box.
3. Type a space character into the "Replace with" box, or leave this box blank.

This is a quite old version. The "Format fractions ..." option of the AutoCorrect in more recent versions of Atlantis applies only to single digit fractions.
