Why on earth did you choose (U3-smart ) memory flash drive. I use two memory sticks, abi word, open office, firefox,thunderbird and more of the programs from portable apps.And they are very usefull indeed. Wonderfull programs to use on the move.....but dear me my favourte word processor Atlantis aint there. Yes ok I can copy it using the details on the Atlantis web site,but this would have been very nice. 
I do not understand the problem and your question as well. If you do not need the U3-smart version of Atlantis, then just do not use it. You can use the standard version of Atlantis Word Processor.

It would have been better to make a real portable version (and no entries in the registry or system of the host PC), working on ALL Usb pen drives. Is it possible to use the U3-smart version on a typical (not U3) usb pen drive?

The U3-smart version of Atlantis cannot be installed on a non-U3-smart memory flash drive.
When installed on an ordinary USB memory flash drive (USB pen/stick), the standard version of Atlantis is also fully portable. When used on a memory flash drive, the standard version of Atlantis might create a few registry keys. But they are completely unrelated to any other Windows application, or Windows itself. Also they can in no way compromise your privacy and anonymity.

Here is my problem: I have Atlantis - standard version - on my memory stick, and it works fine. I want to have the backups on my memory stick, too, so I have told Atlantis to backup to I:\Documents\Atlantis Backup Files. But when I plug my memory stick into my work computer it is no longer I:\ - but G:\ - and Atlantis cannot find the backup folder. Is there - or can you make - a way to let Atlantis find the backup files, which are on the same drive letter as the program? I suspect the U3 version can do this, but I don't feel particularly U3.

Helping Atlantis find the USB Drive Letter

Here is how to do this:
Create the simplest of CMD file with these contents (Please use a pure text editor like the Windows Notepad):
@echo off
CD /d %~dp0
CD Atlantis
START Atlantis.exe
Name this CMD file anything that suits you (e.g. "Atlantis.cmd") and save it to your USB stick. Give it a specific icon if you want.
Note that this CMD file assumes that "Atlantis.exe" is located in a folder named "Atlantis" ("CD Atlantis"). Change the ""CD Atlantis"" line if you are using a different folder name. For example, the USB folder could be named "Atlantis Word Processor" instead. The corresponding CMD file line would be "CD Atlantis Word Processor".
Launch this "Atlantis.cmd" file from the USB stick. This will run Atlantis Word Processor from any USB drive (letter) it is plugged into.

Wow! For a moment I thought it worked. Let me explain:
Launching Atlantis has never been the problem. The problem is that Atlantis cannot find the document and backup folders when the drive letter is changed.
When I configure Atlantis on my memory stick at home, I state that the document folder is I:\Documents, because I:\ is the drive letter of my memory stick.
Then I plug into my job computer, and the memory stick is alotted another drive letter. I can launch Atlantis from G:\Atlantis without problems, but Atlantis keeps looking for documents in I:\Documents like it is used to - but all my documents surprisingly exist in G:\Documents. Is there any way to make the program look for documents in G:\Documents when it is run from G:\?

Look for:
InitDir=
DocFolder=
Change them to:
InitDir=Documents\
DocFolder=Documents\
Also, go to the 'general' tab in options and un-tic 'Always show full paths"
I've had limited luck with this. The only problem is when I 'save as' Atlantis wants to add 'Documents\' to the file name.
I'll play with it more tomorrow when I'm not delirious from lack of sleep.
As I understand, you mean the standard (non-U3-smart) version of Atlantis because the Document Folder in the U3-smart version of Atlantis cannot be changed through the "Tools | Options... > Load/Save" dialog. The next release of the standard (non-U3-smart) version of Atlantis (1.6.1.8) will automatically adjust file paths within its configuration file. So a different drive letter of the USB drive will not be a problem anymore.
