If it wouldn't be a great hog on Windows or Atlantis resources in some way, I would be glad with an option that made Atlantis, when closing and restarting the porgramme, remember not only which documents were open, but also the sizes and positions of the various windows.
I typically have about three to nine documents open at all time. (Some of this is laziness, but some is definitely functional.) Now every time I restart Atlantis, it does open all of them, in the same order they were opened before, but the windows are tiled -- which they never are when I'm actually working in them.

Have Newer Versions Lost Functions?
This won't be helpful at all, but I wonder what version of Atlantis you are using. My current version is 1.6.6.5. Yes, an older version, but it always remembers its position and it opens all the documents I last had open. Have those functions been removed from newer versions?
