You can change all those colors through the "Colors" tab of the "Tools | Options..." dialog. But your customization would affect both the standard and Full Screen view modes. Sorry, but the Full Screen mode does not have its own set of colors.

I am not sure that switching to the 64-bit Windows on its own could change anything since Atlantis Word Processor is a 32-bit application. As I understand, you have reinstalled Atlantis. Maybe those performance-related issues were linked to your previous Atlantis settings.

This behavior is not reproducible on my system.

If you believe it is linked to some formatting in your document, you can try removing certain formatting types from your document to find out where the bottleneck is. The Reveal formatting panel of the Control Board is a good tool for this task.

It does plenty of things.

Did you try disabling the status bar before loading your document (the "View | Status Bar" menu command of Atlantis)?

The scrollbars consist of multiple components. Each component has its color linked to the current color theme of Atlantis. So the scrollbars are not just gray.

The scrollbar and menu colors are linked to the "GUI background color" of Atlantis. It can be changed through the "Tools | Quick Personalization..." menu command of Atlantis.

I am sorry, but the design of the scrollbars in the document window of Atlantis is not customizable.

One more suggestion. If you divide your document into "chapters" by adding "Heading N" paragraphs, you could temporarily collapse the document fragments you currently do not need. This would improve the document pagination significantly.

By the way, with the Find/Replace panel of the Control Board, you can easily search all open documents.
