As you know, there is no direct PDF-Export from Atlantis.
The developers recommend to download and install a free PDF print driver such as PrimoPDF or CutePDF.
They both work fine. I am using CutePDF at present. But they do not support the PDF/X-1a; PDF/X-3 etc. standards, or the CMYK colour space ...

Another way would be to generate only the ePub from Atlantis.
Then use the free Kindle Previewer provided by Amazon to open the ePub and convert it to .mobi
