Here is the problem. The host PC must be left untouched (like the u3 smart version of atlantis and many other really portable applications, e.g. portableapps.com).
I do not understand the problem and your question as well. If you do not need the U3-smart version of Atlantis, then just do not use it.
Imho medion is right. It would have been better to make a real portable version (and no entries in the registry or system of the host PC), working on ALL Usb ...
