Some settings don't hold
When I set Atalantis to open with new document, it still either opens with the last one or with a blank, also, even though my Epson 1160 printer is set to print with the page reversed, it still comes out upside down with Atlantis, but not when I print from another program, like Photoshop.
When the "Tools | Options > General > Create a new document at startup" option is checked, Atlantis creates a new document if no documents are initially open in Atlantis. Atlantis creates no new documents at startup when the "Tools | Options > Load / Save > Reload open documents at startup" is on, and you had open documents in Atlantis when closing it last time.

Photoshop has the "Image > Rotate Canvas" option. So Photoshop itself is able to rotate the printed image. If this option is selected both in Photoshop and within the settings of your printer, Photoshop should print in the standard way. But Atlantis includes no option for such rotation. If a rotation occurs, it is done by your printer not by Atlantis.
