1. open a new document. and type in these lines.
Header 1
This is a test paragraph1
This is a test paragraph2
Header 2
This is another test paragraph.
2. Assign the Header 1 and Header 2 to Heading 1 style.
3. Now to get rid of the blank lines by searching for a double paragraph end and replace with a singe paragraph end ^p^p with ^p
4. replace all.
On my screen the first paragraph has a bold T and the second header has a non-bold H and the paragraph following it has a bold T.
Very repeatable.

You are right. There is a problem with this replacement in the current official version.
But this is not happening in the latest available version from http://www.atlantiswordprocessor.com/en/beta/atlantis16en.exe

bug in find/replace feature
This just started after many years of no problems. When I use the find/replace feature and select ALL, the program pauses. When it has finished I get hundreds, perhaps thousands of substitutions in my document (most of the substitutions are inappropriate and nearly all are incomplete). I tried downloading the beta Atlantis program that the commenter recommended. It did not fix the problem. Help?
Oh, does a set of brackets mess with the program? For instance, if I find: [Sp] and replace with [Spanish] will that cause trouble? It hasn't in the past, but perhaps now it does?

We need to get this straight first. You say “When I use the find/replace feature and select ALL, the program pauses. When it has finished I get hundreds, perhaps thousands of substitutions in my document”. This is not possible. If you use the “Find & Select All” button/command, Atlantis will only make multiple selections. “Substitutions”, i.e. replacements, can only happen if you use the “Replace” or “Replace All” button.
Now if the “Use wildcard” option is OFF (unchecked/unticked) in the Ctrl+H dialogue, you can perfectly replace “[Sp]” with [Spanish]. The square brackets will be treated as literal characters.
However, if the “Use wildcard” option is ON (checked/ticked) in the Ctrl+H dialogue, any pair of square brackets that you use in the “Find What” box will be considered as delimiting a “character set”. Let’s take “[Sp]” as an example. If you switch the “Use wildcard” option ON, Atlantis will consider that you are looking for “any single s/S or or p/P” character. And will replace each single s/S or p/P character with whatever you specified in the “Replace With” box. Hence the “thousands of substitutions”…
If you want to make literal replacements, it is preferable to switch the “Use wildcard” option OFF.
