It seems, that when saving a document with the command [Save selection as...] (Ctrl+Shift+F12), Atlantis disregards a user's (default) Normal template and uses instead of it its own original Normal template.
I'm not sure, whether it is a bug or feature. At my opinion, it's rather a bug...
Another issue with this command is, that it's quite confusing, that this command is not included in the main menu. Woldn't is be logical to add it to [File] menu or to [Save Special...] submenu?

Document templates are used when you create new documents, not when you save anything.
The main difference between the "File | Save As..." and "Save Selection As..." commands is that the "File | Save As..." command saves entire document to a file while the "Save Selection As..." command saves only the selected portion of the active document.
