I've discovered an odd limitation regarding Styles. That is seems, that custom style a document specific
(may be it's a bug?). I've created a new test custom style and it works fine - but I see it in the available styles list only in the current document, where I've have created it. In other tabes/documents including new tabs, there is no my new style in the list and pressing the the hotkey I've assigned to it does not do anything as well. I've restarted Atlantis, but it has not helped, the situation is the same: after restarting I see and can apply the style only in the document, where I've created it.

Each document has its own style sheet, with styles that you can use within the document only. Same thing with the hot keys associated with the styles.
This said, you can import styles from other documents or templates into the current document. For this you can use the “Import styles” button located at the bottom of the Control Board Styles panel.
When the styles have been imported from other documents, they are integral part of the styles available within the current document. And so are the associated hot keys.
Now you might want to have “generic” styles and their associated hot keys present in all new documents that you create. For this you need to add these styles to the templates that you use to create new documents. Here is how to proceed to add styles to the “Normal” template normally used to create new documents with “Ctrl+N”:
1. Click “File | Document Templates…”
2. In the “Choose Document Template” dialog, select “Normal.rtf” (which is the default template for all new documents in Atlantis). Open this template.
3. Create any appropriate style(s) within “Normal.rtf”.
4. Press “Ctrl+S”, then “Ctrl+W” to save your changes and close the “Normal.rtf” template.
From then on, whenever you create a new document with “Ctrl+N”, the new document will automatically include the custom styles you added to your default template.
Note that you can add custom styles to any other template that you use to create new documents. It does not have to be the generic “Normal” template.

However I'd add here a feature request regarding handling styles. Namely as one can see from your answer, there is no currently any simple way to add a new custom style to a default template. A user have to import a new style into the default template manually. But this operation could be much more convenient and (what is even more important!) intuitive, if the author add some option as, say, ""Add this style to the default template" or "Use this style globally in all new documents" etc into the style properties dialog (Format -> Style... or may be Format -> Style... -> Modify... Currently there is plenty of free unused space there to add some new options.
