I save most of my documents as 'Favorites' in Atlantis so I have quick access to them and this works very well. The only slight irritation is that I also often save certain documents with different version numbers as I work on them. For example...
MyDoc V1.rtf
MyDoc V2.rtf
MyDoc V3.rtf
... and so on (I may also sometimes use the format: 'MyDoc V2.5.rtf'). Every time I do this (and I may do it often for certain documents), I need to add the latest version as a new favourite (and delete the old version from my favourites).
Could you add the option for Atlantis to load the latest version of a 'favorite' doc if it finds more than one doc with the same name (apart from the version number) in a directory?

Favorites with version numbers
There is no universal convention to encode document versions within filenames. What's more, assuming that the "Document V2.rtf" should be opened by Atlantis when you click the "Document V1.rtf" favorite document, is quite controversial.
I think that the Backup Files feature is a more appropriate solution in your case. You can add multiple versions of the same document to the Atlantis Backups. Normally backups are created by Atlantis automatically. But the "File | Save Special | Save to Backups" menu command allows to manually add the current version of the active document to the backups. The "File | Recent Documents | View Backups..." menu command allows to open any of the document versions, including the latest one.
I think that the Backup Files feature is a more appropriate solution in your case. You can add multiple versions of the same document to the Atlantis Backups. Normally backups are created by Atlantis automatically. But the "File | Save Special | Save to Backups" menu command allows to manually add the current version of the active document to the backups. Personally, I wouldn't see a problem loading the latest version of a file especially if it required to have an option 'ticked' on and the filename to be constructed in a particular way (ending in 'V[numerals]) but then, I want the feature so I'm bound to be somewhat biased.

How about when working on a document that's been added as a 'Favorite' and you use 'save as', there's an 'Update favorite' tick box in the 'save as' dialogue that, when ticked on, means Atlantis automatically removes the previous 'Favorite' entry and replaces it with a new one?
If that's not clear, here's an example. Suppose I open a favorite document called 'MyDoc V1.rtf', work on it for a while then want to save it as 'MyDoc V2.rtf'. I go to the 'file/save as' menu option (or press F12), ensure the 'Update favorite' tickbox is ticked on, type in 'MyDoc V2.rtf' as the new name and hit the 'Save' button. When I then check the favorites, I see that the 'MyDoc V1.rtf' favorite has been replaced with 'MyDoc V2.rtf'. This would also work if I saved the favorite doc to a new location.
One further thing... To avoid having to make sure the 'Update favorite' tick box is on every time, if this was implemented, I'd also like an extra Atlantis 'option' to say whether I'd prefer the 'Update favorite' tick box on or off by default. I'd set it to on so that every time I used the 'save as' dialogue on a Favorite doc, the 'Update favorite' tick box would already be ticked on.

Thanks for sharing your ideas with us. But the Favorites feature is not meant to support document versions (editions), not in any automatic way at least. Sorry, Andy, but Atlantis Word Processor already has a feature meant to deal with document versions. I mean the Backup Files.

Do not resave this document under new filenames through the "File | Save As..." command. When you need to register the current version of your document, just choose the File | Save Special | Save To Backups menu command, or click the Save to Backups
