I have "Capitalize first letter of sentences" on, but I've noticed that if the preceding sentence ends in a quote--American style, with quote following period--this feature won't work.
Example:
"Quoted sentence." this following sentence won't have the first letter capitalized.
On the other hand, if the preceding sentence does not end with a quote, capitalization works fine.
Also, I'm not sure what "Allow double space between sentences" is supposed to do. If I inadvertently put one space between tandem sentences, no extra space is added. Neither is the error flagged in any way.
Off topic slightly, what was the motivation behind making each clip in the Clip Library a separate file? Seems like an awful lot of wasted overhead that way.
But I've got to say I'm thrilled with Atlantis overall. I was looking to upgrade my MS Word, which I've always considered overloaded with useless junk, including the kitchen sink. I stumbled across this site and thought I'd give Atlantis a try. Glad I did.
AutoCorrect Issues
Any next release of Atlantis Word Processor will capitalize first letter of sentences preceded by quoted sentences, like in your case.
When the "Allow double space between sentences" option is checked in the "Tools | AutoCorrect Options... > (Smart space managament) Rules..." dialog, the Smart space management feature of Atlantis will not remove double spaces between sentences. Also the Smart cut & paste feature of Atlantis will not remove double spaces between sentences when you delete or cut text.
Clips of the Atlantis Clip Library are ordinary document files or graphic files. You could edit them with the appropriate tools without having to extract them from a proprietary file of Atlantis. Also Atlantis could not offer all the file-related tools available in Windows Explorer. Organizing clips directly in your file manager is very simple and convenient.

Note that this beta version is as stable as the official version. You would run no risk at all installing it.
On the subject of forcing two characters between sentences, here is how to do it:
1. Open the "Tools | AutoCorrect Options..." dialog.
2. Type a period plus 1 space character in the "Replace" box.
3. Type a period plus 2 space characters in the "Replace With" box.
4. Check the "AutoCorrect as you type" option.
5. OK out of the dialog.
Atlantis will automatically replace any sequence of "period+ 1 space character" with "period+ 2 space characters".
Now sentences can end with an exclamation or a question mark instead of a period.
So you need to add 2 other replacement pairs to your AutoCorrect entries:
!+space > !space+space
?+space > ?+space+space
