Is there any way to turn off the lowercase / caps and lower / all caps dialogue box when adding a word to the dictionary?

Sorry, but this dialog cannot be turned off. Atlantis needs to know the correct capitalization patterns of a new word. One or two extra clicks is not a big price for the proper behavior of the spellchecker regarding this new word. After all I suppose you are not going to add thousands of new words.
Please also note that it might be unnecessary to add each and every custom abbreviation to your user dictionary. If some abbreviation is used only in a given document, you could right-click this abbreviation, and use the "Ignore All" command from the menu. The abbreviation would be added to the temporary lexicon destroyed on Atlantis close. No dialog would be displayed by this command.

Note that by default Atlantis will assume that the standard case-pattern for the added word is as found in the current document. But at times it might very well not be the case. For example, "batfowling" is missing from the current English lexicon. Let's suppose that you type the following sentence:
Batfowling describes a method used to net birds at night after dazzling them with a light.
If you added "Batfowling" AS IS to the lexicon, Atlantis would report a mistake each time you type "batfowling" entirely in lowercase characters. Atlantis would make the wrong suggestion to rewrite "Batfowling" with initial capital letter in mid-sentence.

use 1.0 for the weird stuff and 1.6 for all else.

If you can build a list of these "industry specific words", you could add them all at one go to your custom dictionary (by default "C:\Program Files\Atlantis\Spellcheck\Lex\userdicen.tlx"). The list must include only one word by paragraph/line (press the Enter key after each word).
After that, whenever Atlantis finds any of these new words, it will spellcheck them using the spelling that you specified in "userdicen.tlx".

Thanks for the reminder. I've used that before for removing
words and even though it says as clear as the screen in front of me that words can be added as well as removed it never really soaked into my consciousness.
