The footnote/endnote system is very good. A couple of things might enhance it a little:
1. The footnote format dialogue could have a setting to change the footnote font type and size. I know it can be done manually but would be a nice convenience.
2. In some footnote formatting arrangements (Chicago and others), when a footnote continues on the following page, it is indicated by a separator line that extends from margin to margin on that page. That would be a very nice touch.

The "Font..." button has been added to the "Insert | Footnote..." dialog of the new beta. You can use it to specify the font format for the footnote or endnote reference marks. Greetings--
To adjust the font type and size of footnotes or endnotes, you need to adjust the font properties of the corresponding styles (Footnote or Endnote style).
As for the reference marks themselves, their font properties are set in the "Insert | Footnote..." dialog.
