This is a very good product; I've been using it for more than a decade, I should know!
And by now I should have an understanding of the installation process. Alas. Due to a hardware problem I had to drop and reinstall Windows - and thus Atlantis. I'd clearly forgotten how the setup works. Practically all software installs propose a home (eg Program Files x86) for ALL files related to the product, and then you get to elect a home (eg MyWork) for all the files you create. Simple, effective, and I do wish Atlantis worked this way.

You have full control over location of all the Atlantis files.
In the case of a standard (non-portable) installation, the “program files” and the “user files” of Atlantis are kept separate. You can choose the “program files” location during the setup. You can change the “user files” location on the “Load/Save” tab of the “Tools | Options…” dialog of Atlantis.
If you install Atlantis as portable, all the Atlantis files are stored under the same folder of your choice.
