It looks like every heading has a bookmark associated with it. So to create a link to a heading, one could link to its bookmark. The problem is that some of the bookmark labels (_Toc...) do not reflect the heading names at all.
Isn't it possible to link directly to a heading?
Bookmarks and headings
I did create a TOC in Atlantis.
The large document with many headings was originally created in Word. The Atlantis TOC converts some of the _Toc bookmark labels to heading names, but not all.
Had I created the document directly in Atlantis I would not have this problem. However, automatically relabeling all TOC entries would facilitate transitioning from Word to Atlantis.

When a heading is already bookmarked (no matter the bookmark name), Atlantis uses that existing bookmark when generating a TOC. Atlantis bookmarks a heading only when it does not include a bookmark.
You could use the Bookmarks panel of the Control Board to remove all the bookmarks in the document or the bookmarks starting with "_toc". Just select the required range of bookmarks in the Bookmarks panel (you can click the list of bookmarks, then press Ctrl+A, or use Shift+click to select a range), then press Del.

MS Word does create bookmarks labeled “_Toc...” but these are not linked exclusively to TOC entries. Bookmarks labeled “_Toc...” can also be linked to fields in Word.
Here is what you could do:
1. Select all the bookmarks labeled “_Toc...” in the Bookmarks panel of the Atlantis Control Board.
2. Press the Del key.
3. Atlantis will ask if you want to select the hyperlinks that are now referring to the deleted bookmarks. Answer “Yes”.
4. Keep the multiple selection of hyperlinks made by Atlantis: to be safe, use the Control Board Selection panel to lock the current multiple selection.
5. Have a look at that multiple selection (use the “Show more selection” button if the selection is not entirely visible within the document window):
- If some of the selected hyperlinks are not part of the original TOC, they might be associated with fields. You need to deal with these manually and individually if you want their bookmarks to be relabeled with clear text. When this is done, delete the original TOC, then recreate it. The new TOC bookmarks created by Atlantis will be labeled according to the text of the heading-style paragraphs they are associated with.
- If all the selected hyperlinks are part of the original TOC, delete the TOC, then recreate it. As said above, the new TOC bookmarks created by Atlantis will be labeled according to the text of the heading-style paragraphs they are associated with.
