You can also do the following:

1) Press Ctrl+N in Atlantis to create a new blank document.

2) Use the "Insert | File..." menu command of Atlantis to insert chapter DOCs to the active document. In the "Insert | File..." dialog you can select multiple files by Ctrl+clicking them.

I have created separate word doc files for each chapter, and I would like to convert them to an ePub.
